Leica ax1202 elevation issues

So, I am fairly familiar with the Carlson family of products and prefer them to any other on the market, but I am not familiar with Leica products. Running SurveCE on an Allegro CX and connecting to the Leica AX1202 receiver. When setting up the base, we do not connect the Allegro to the base at all and was told no to change any settings in the equipment tab for the base. (the base has its own DC attached to it.) When setting up on a known reference station we continue to have a vertical error of around 6.5 feet. I realize that that is awfully close to the 2 meter rod height and setting the rod height to around .30' usually gets us to match vertically, but that makes me very nervous! It appears there is a setting somewhere, either in the base or rover, that is not correct and it is adding the default rod height twice. Any help with this is very much appreciated.
